The allegations surfaced on social media, leading to Franco being placed on MLB's restricted list by the Rays.
Franco denied the allegations in a now-deleted Instagram video.
A 17-year-old girl separately filed a complaint against Franco in the Dominican Republic in July.
The Rays continue to support MLB's investigation and have called up a prospect to replace Franco during his absence.
