The 27-year-old German swimmer posted a time of 7:31.90, finishing 1.34 seconds behind Hungarian winner Zalan Sarkany.
The competition format differed from traditional events, with no classic final; results were determined from multiple heats throughout the day.
Ahmed Jaouadi of Tunisia narrowly claimed bronze, finishing just 0.03 seconds behind Wellbrock, after winning gold in the 1500m freestyle earlier in the week.
Wellbrock's teammate Sven Schwarz finished fourth, continuing a strong showing for the German team in the morning heats.
