East Carolina's Brandon Johnson scored 15 points, Quentin Diboundje added 13 before leaving with an injury, and RJ Felton scored 12 points.
FAU used a 14-0 run in the closing minutes to secure their victory, turning a two-point edge into a 16-point lead.
