Despite losing the lead to Di Giannantonio, Bagnaia extended his championship lead over Jorge Martin to 21 points.
Martin, a title contender, finished a disappointing 10th in the race.
Bagnaia has the opportunity to secure back-to-back world titles at the season-ending Valencia Grand Prix next weekend.
Di Giannantonio, who does not have a MotoGP ride next season, also finished second in Saturday's sprint.
