The 37-year-old victim is in critical but stable condition at Mount Sinai Morningside Hospital.
The suspect, who had previously ordered food at the restaurant, returned to rob it, stealing money and property from both the employee and the customer.
The suspect used a distinctive blue handgun, leaving behind a 9-millimeter shell casing at the scene.
Police are seeking to identify the suspect, described as about 5'5" with a medium complexion and wearing all black, including a ski mask and a jacket.
